out of curiosity, did you replace the pilot bearing when you did your clutch? mine went on my stang and it vibrated, though not nearly as bad as you make it sound. Remember, when problems happen, its not necessarily 1 thing that went wrong, but a collection of things. What rear end and tranny do you have? could be you bent your output shaft of your tranny (did you check your yoke when you did the u-joints?) the absolute last thing i can think of is when you hit the curb and came down busted a bushing in the rear, you would coast fine but when you hammer it or accelerate the torque would make it vibrate
I am pretty sure my buddy put a new bearing in it... he is really good with mustangs. As far as checking the output shaft and what not I am not sure what I would be looking for exactly. I have the stock t-5 and stock rear end right now. I didnt do gears or anything just yet. That was my next move until this sh*t started. I am taking my car friday to get it looked over by Vanstrom Performance. They asked for my business so lets see. I'll post back with the updates!

well took it to Vanstrom Performance... checked a few things... and we are going to do a leak down test to see what the hell is happening in the motor.... Cant wait to get it running right. Hell of a guy to get lined up with! I'll post back with some of the other stuff I check to see if it help... vac lines and tps etc.
ITS FIXED! I change the cap and rotor, changed some fittings and stuff that could have been vac leaks and cleaned the IAC and MAF sensors and Yahtzee!! she goes like hell again! Going to drive it for a few days and see what happens but it feels real nice and smooth now.
