In terms of running 87 octane, that was what I asked the dealer, and he said thats what to put in it. What does the hand held do better than the other tuner type? What would be the reasons to return it to stock tune after adding the cold air intake and the upgrade in tune?
When I change the Octane should I expect any issues and is there a right way to do it?
Ballpark price and reasonable expected horsepower gains?

87 octane is fine for the stock tune.
I'm not sure what other type of tuner you are talking about as I am only aware of the handheld tuners. SCT X3 or Diablo do basicly the same thing. They will hold 3 tunes plus your stock tune.
I return my car to the stock tune before bringing it to the dealer for warranty service or before bringing it in for its NY state inspection each year.
I ran my tank almost empty of 87 octane and then filled up with 93 before loading the tune. I run 93 all the time, now.
The tuner/cold air intake combo will run somewhere between $500-$650. I paid $599 for mine from Brenspeed.
You can expect about 20HP gain from the combo with 93 octane tune. It doesn't seem like much but you will definitely notice it.
