If the car is off without the keys the fan will not come on, unless it is wired to constant power. It is wired to a ignition power supply. So to answer your question, your car is fine, it is not supposed to run even when the car is off.

Sounds like they took out the factory amps that sontrol the mids and bass. The only fix is to add an amp, find a factory setup, or rewire the whole thing. Not really a big job. Post up some pics of the harnness.
